When i use the coordinates and velocities of the gas particles to derive the kinematic information like gas thickness and the velocity dispersion, it will include the contribution from gas particles form the halo and thick disc? How do I ensure that, I am deriving the gas kinematics only for thin gas disc?

You could identify which star particles belong to the thin disk, according to some definition, and then use only these particles for your calculations.
I would suggest you find an example in the literature of where someone has done this, in simulations, and try to follow a similar approach.
